[Feature request] Overiding nexus file argrument

The problem

Hi, i have a lot of nexus file with phylonet command argrument.
marked in single thread or other argrument i need to modify, over 500 files i need to look and rewrite...

Proposal

Have a command line argrument to overide/add existant variable in the nexus file.

like

java -jar phylonet.jar nexus.nex --rewrite="-pl=5"

this will overide the argrument passed by the nexus file
