Potential mismatch between documentation and real behavior for PTM configuration

Hi!

In main configuration documentation and custom modifications documentation static_mods and var_mods sections are supposed to be present at the config root, while according to the code and tests they seems to be expected at inputs/custom_modifications/{static_mods, var_mods}.
