No Proteobacteria reads in human stool sample by emu

Hello team emu,

Thank you so much for emu. we recently started using this for the analysis of stool sample.
We noticed that emu does not give any reads for the Proteobacteria but EPI2ME gives. In the same sample we got proteobacteria by using other platforms. what are your opinions on this matter?

This is not too surprising, different algorithm and databases are likely to give different results.

I would first compare the databases as this would likely have the largest impact.

Next, I would establish whether you truly believe the proteobacteria to be in the sample - perhaps pull out the specific reads that are being classified as such to dig a little deeper.
