the notebook fails to complete

I've tried to run the cloned repo locally, focusing on the notebook velocity module.ipynb, but it often fails, mainly on the mismatch of sizes of arrays. Before that, I had some issues installing it as python setup.py install didn't work. If you look at my repo, it has a modified setup.py for Python installation.
I also removed the pymatbridge part. I am trying to get rid of Matlab code, it would simplify the installation, etc.

hi @alexlib. I did not have time to inspect these for newcomers. Let me clean up the repo so that you could install cleanly, and start playing with the developed tools.
