I am dealing with pre-combined autosome genotype vcf files. Of course one could first split the files or use a pipe with
bcftools viewon each chromosome.Anyhow, I have now created a
vcfAllSiteParser2.pyscript that automatically splits on each chromsome of the VCF file and creates separatemaskandVCFfiles, which might be helpful for the community.Best regards
