Please review and discuss:
Bpod Settings, Calibration Files, and Protocols are saved in the user-specific home directory (e.g. /Users/JoeUser/BpodUser/). This BpodUser directory is created automatically if not found. BpodInputConfig copied to this new directory automatically. Calibration files and protocols and data (if desired) must be copied manually.
I've tested this on PC but not OSX or Unix
!!! Related to #2 and #4

I mistakenly created a pull request on Sanworks/Bpod rather than KepecsLab/Bpod. We want to test these changes ourselves first before creating a pull request. However, anyone is welcome to take a look.

The most recent version of Bpod in the beta branch of the repository adds configurable data, settings and calibration paths. The software now supports folder structure in the protocol launch menu - a folder containing other protocols (e.g. /Protocols/Fitz/) can be clicked into to select a protocol to run. Calibration files are set up for the hardware, so only a single source should be necessary.
