Three overall changes:

1. Fix typo in calculate particle dt section.
2. Introduce format "60" with additional significant digits (10 instead of 5). Existing format with 5 significant digits led to duplication of particle IDs in transient output.
3. Major changes to allow pumping wells to remove particles from the domain.
