…tay use magpie objects as long as possible to prevent issues resulting from converting magpie objects to arrays. This changes does not change the resulting similarity matrix, just the way it is created.

This PR changes the creation of the similarity matrix to use magpie objects as long as possible to prevent issues such as the one fixed in #53
The changes should preserve the result of the transformation.
