… IDs instead of names to make it more consistent with other tree accepting programs

…latter now distinguishes between cases in which an organism is not included in a cluster run and those in which it is but the genes arent in the same cluster. It makes the analysis a lot more useful.

Bruno: Thanks for submitting the request. Have you been using this branch? My main concern with pulling it in is I don't remember how thoroughly I tested it (especially the database creation, the new gui stuff, and the orthomcl stuff). Matt |
