The new documentation index points to docs/specs/phase12-trust-layer/*, but those files are not present in the repository (a repo-wide file listing has no matches for that directory). As written, readers cannot locate the architecture/trust-layer specs advertised in README, so navigation and any docs validation based on these canonical paths now fail.

userspace/proofd/ is listed as a concrete repository module here, but that path is not tracked in the tree. This makes the top-level architecture map inaccurate and can send contributors to a non-existent location when they try to work on the proof daemon component.
