Fix some URLs in the README and doc directory that have a spurious '/' character, and a URL in a printed message that doesn't match the capitalization.
I suspect the 404 errors are probably caused by a change in iqtree.org's webserver configuration, but I figure it couldn't hurt to make sure the URLs match the paths more strictly.
