Hi, Could FitHiChIP merge loops between different biological replicates? I didn't find anything about this from the documentation. Thanks

You can simply merge using bash scripting or bedtools intersect, if I am understanding your question correctly. Or you can merge the replicates before loop calling and call on the merged one.
