Create unified quickstart guide and improve docs

Currently, we have several half-finished demo scripts floating around the repository.  This issue has three parts:

1. Develop a unified quickstart guide (Rmd/html) for new users
2. Produce up-to-date PDF manual of R package documentation using devtools 
3. Remove old half-finished demos from repository
