I identified an issue with our hypothesis clustering. There are certain cases that do not pass the cutoff for being clustered, although they should from a biological perspective. This is related to our clustering method. With our method (complete), groups of hypotheses are compared with the max distance of all members. I think we actually want the minimum. Because this would be a major change I just made this selectable as an option for now, but I really think this could be beneficial.
