This PR adds support for obtaining the modifications applied by
ghostlyas a Python dictionary, which will be serialised to JSON format when using the CI. The PR also avoids internal recalculation of the end-state connectivity within sub-functions, which ensures that the same object is used throughout the pipeline.@jthorton: Tagging you for reference.
