Mod Manager inconsistently refuses to load mods, runs vanilla game (Banana Mania)

I can't seem to define the issue but sometimes BMM will load BM without loading any mods; when this happens the console doesn't show up (I definitely have it on) so it just seems to fail to load or something? Honestly I can't tell you much more, I'm unfortunately stumped.
