GRAViTy-V2 is a viral taxonomy application developed by Richard Mayne, Pakorn Aiewsakun, Dann Turner, Evelien Adriaenssens and Peter Simmonds.
Please cite:
- Features
- Genbank accessions now automatically extracted from fasta file headers on fasta > VMR/Genbank conversion functions.
- Fixes
- Parallelisation now functions as per user instructions on "update classification" pipelines.
- Unnamed index columns are no longer created by VMR filtering functions.
- Matplotlib backend pinned
- First pass filter function now subsets to expected fraction
GRAViTy-V2 documentation is hosted on our GitHub Wiki Page
GRAViTy (genome relationships applied to virus taxonomy) is a framework for identifying and classifying virus genomes. GRAViTyV2 is a development on the original framework written in Python 3, which builds in manifold optimizations, wider support, machine learning component refinements, an interactive API, Docker container compatibility, automatic acquisition and filtering of virus metadata resource (VMR) files and a different workflow.
The software as provided may either be run from the shell/other command line, or through using a browser-based GUI.
In spite of best efforts to simplify the user experience, GRAViTy-V2 is a complex piece of software: please read the user guide and journal article before use, as this will likely help you to achieve optimal results and reduce software run time.
- Features
- Logscale dendrograms
- Support for pulling sequences with accession numbers in bacteriophage and provirus styles (e.g. JAEILC010000038 / AE006468 (2844298.2877981))
- Bug fixes
- When a partially complete genbank file is provided, all sequences of segmented viruses are now pulled
- Significant compute time reduction on Mash call (thanks to contributor @xvazquezc)
- Continued development on unit test suite (app.utils now has >80% test coverage)
- New expanded readme on our Wiki
- Enhanced stand-alone CLI (see Quick start)
