Duplicate site name

Hi, 

Thank you for developing such a useful tool. I was trying to process my data and noticed that there are duplicate site names. I was wondering what might be causing this duplication. If I want to keep only unique site names, can I simply average the AS probability matrix across the duplicate sites?
