The lines of RS score file far exceed the aligned sites?

I've got multiple alignments using LAST. According to the README, the GERP score output file should contain each position of the alignments. But I found that the lines of RS score file far exceed the aligned sites. How should I comprehend the result?

Hi, This is not an official version of GERP. It's just my copy with an edited make file. I'd suggest downloading the official version from the authors and contacting them if you have questions Best TK
