So how do you run the different scripts? What format does the input need to be in and what format is the output in?

Looks like the test suite might have the answer, but it'd be helpful to have something directly in the README too

You're upwards of 99% correct that this could be very helpful. Alas, my "kindness" of getting everything up and working on github has yet to extend that far....

If you end up merging in #3, this issue can probably be safely closed. It would probably be good to also document what all of the other output files are and how to use the other programs, but it seems like ordering-kernel and the final coclassification matrix / trans table are the more important things.
