Use trait `IsAminoAcid`

This trait is intended to be used for the build in enum `AminoAcid` but is not implemented for it yet. The code using amino acids in other places of the code base should be updated to use this new trait as much as possible and feasible. Additionally more documentation should be added on what each function is supposed to do, if there are any questions feel free to discuss below.
