Make output files go in more subdirectories

Right now doing even simple things like ls in the ~/scratch/branchrates folder is frustratingly slow. So we should change the output structure to be more like
~/scratch/branchrates/datasetname/methodname/param1_param2_param3

this will require changes in both generate_qsub_script and collate_branchrates
