Pufferfish clears quotation marks from `commands.yml`

Issue:
Starting a Pufferfish server removes quotation marks from commands.yml

To reproduce:
Change version $1- to be "version $1-" in commands.yml
Start the server
The quotation marks will have been removed

This causes many aliases to cease functioning entirely.

Quotation marks are not removed on paper build 62
