According to this thread by the author, bbduk2.sh is being depreciated in favor of just using bbduk.sh.

As of 38.x, the bbduk2.sh script is no longer included in the conda package.

Ah, right! When I, or someone else gets around to this, we've already updated this code in atlas at https://github.com/metagenome-atlas/atlas/blob/master/atlas/rules/qc.snakefile#L285.
