I thought that this can be solved via flattening _partial directory. If I read right, Hugo will understand the flattened files.

If it's compatible, then keep stuff as unchange, it would save your time. If you insist, you'll need to understand how it work, and then adjust your code.

So I copied content of opengraph.html to seo.modules.open-graph.index.html. Now the error message are gone.

I guess the seo.modules.open-graph.index.html wasn't used, you can put any text there, and check your page source code.
Since if template wasn't overrode, then theme's one will be used, which is OK or fixed.
