The Omega fight has been reworked for 1.45 and the change made in beta 3.
Depending on difficulty level, projectiles in the first phase are shot in the air. Basic & Hardened, Omega shots many projectiles well in the air, while in Reinforced and Resonant, Omega only shoots a few with minimal force and fall sooner.
The only way of damaging Omega in the first phase is to guide Omega as it burrows and happen to be directly under an indestructible projectile (that deflects your shots) before it pops out. When it opens and an indestructible projectile falls on Omega, damage is dealt until the second phase when you can actually damage by your weapons.
However, as of 1.45 beta 3, in Reinforced and Resonant difficulty, because of the projectiles are always shot low and falls sooner, they all disappear on the ground before Omega pops out of the ground. It is impossible to damage Omega in this way, but my only hint is... to just to be on the edge. (Keep hugging the wall)
