Multiple variants at the same position #6

Description

A sample can have multiple variants at the same position, for instance KRAS_G12D and KRAS_G12R.

Currently, the peptide table looks like the following:

mut_id pep_id type peptide
KRAS_G12D KRAS_G12 ref MTEYKLVVVGA_G_GVGKSALTIQLIQNHFVDE
KRAS_G12D KRAS_G12D alt MTEYKLVVVGA_D_GVGKSALTIQLIQNHFVDE
KRAS_G12R KRAS_G12 ref MTEYKLVVVGA_G_GVGKSALTIQLIQNHFVDE (duplicated)
KRAS_G12R KRAS_G12R alt MTEYKLVVVGA_R_GVGKSALTIQLIQNHFVDE

The reference peptide KRAS_G12 is duplicated and hence removed from the unique peptides, leaving the alternative KRAS_G12R dangling.

We could leave them in (ok for most samples, because not many variants and the same position), or somehow address this (particularly relevant for hotspot libraries with many variants on one position)
