Question about input VCF file

I would like to ask a question, is it necessary to use phased vcf files here? or we can also use unphased vcf files as input?

Hii, @terhorst, Thank you for this wonderful tools, i amazed to know that it accurately infer so recent history (10-2to10-4), and it contain many other utility in strait way.
I had this questions, Does vcf should have all sites, or only SNPs will be fine ?
