Hi, I was interested in using this software for analysis of a fungal pangenome. Is there any reason it wouldn't work for fungi?

You can use the software for fungi, but I recommend using FAA files (amino acid FASTA files) instead of genomic DNA sequences. Please note that PATO may not work properly with polyploid organisms, which are common among fungi. Additionally, i
