Kinase motifs

Are these the only kinase motifs within the package, I.e. would it only recognise two kinase substrates, or is there a longer list somewhere?

Thanks for the question, and i hope i understand you correctly. The README examples are showing small bundled demo inputs, not the full biological scope of the package.

In the core preprocessing example, ['BTK;Y551;'] is simply the one phosphosite left in the tiny bundled example after preprocessing. That step is not a kinase-motif recognition step.

In the predMat kinase-analysis example, the kinases available for analysis come from the columns of the prediction matrix you provide. The bundled example predMat.csv contains only two kinase columns, PRKACA and BTK, so the example output is limited to those two.

In the native workflow, the code builds motif models from the motif_sequences supplied by the user; the bundled demo is a small synthetic example using KINASE_A and KINASE_B.

The README is showing minimal demo data, not the biological limit of the package.
