Comments and code testing

This is more of an ongoing issue than something that can ever truly be fixed, but the code needs more extensive comments. It also needs units tests, etc.

All files have been commented and docstrings cleaned up for CEF. Unit tests are an entirely different issue and will be coming in the (near?) future.
