Limitations:

1. Currently, if a server has multiple certificates only one certificate will be recognized. This is a limitation of the sslyze library (see issue #326).

Although, as I saw in another issue, until those PRs get merged upstream you're using an older fork of sslyze, thus that would need to rebase/update to get the fix, unless the upstream author gets around to reviewing/merging those PRs.
