Description
Two types of false positives are returned for G2S breakpoint detection:
-
G2S Breakpoints that are detected within telomeric regions of the aligned genome (telomere arrays on both sides of the breakpoint).
-
G2S Breakpoints that are detected not near to the start of a telomeric region on the aligned genome. That is, in this case the breakpoint will be located several dozen base pairs away from any telomere arrays and so will not be indicative of a true breakpoint. The window for determining a breakpoint near telomere arrays may be a bit to large.
Additionally, worth noting is the detection of G2S breakpoints in the middle of scaffolds, wherein non-telomeric sequences surround the "somatic" telomeres by the breakpoint (i.e. potential interstitial telomeres rather than breakpoints). That point refers to #4
