sequence deletion

Hello, I would like to know what method can be used to fill in the missing ancestral sequence, and hope to get your answer, thank you very much！

Could you explain what you mean by “missing ancestral sequence”? Several positions can be “missing” signifying that the ancestor pre-dates insertion events, but the sequence as a whole should not be missing.
