Direct references need to be wrapped with allOf

There are still some types that use $ref to include another object, but which do not otherwise wrap this with "allOf" or "oneOf", or inside a property definition. These need to be adjusted. See also comments on adewg/ICAR-pydantic#1

Upon reviewing the affected units, there is no problem with the actual types and resources - this is an artifact of how a code generator is dealing with the OpenAPI specification files.

We attempted to address this in PR #562 but found that this caused problems when bundling into a single schema (each reference was viewed as its own new object and made unique, which resulted in sub-optimal code generation).

For now we will roll back (i.e. remove the "allOf") but this will cause linting warnings.
