script running slowly

Hi, I'm running DeviCNV with BAM files from 60 samples, and the very first step "STEP1_calculateReadsDepthOfAmp" is taking ~3 days per sample.  Each BAM file is around 2 GB.  Is this runtime to be expected?  

Can the script perhaps be parallelized to make it run faster?
