Erm, the fact that it's MIT license is an issue. The current primary site (and wiki by extension) is GPL as a part of the broader RPCSX ecosystem, so forking from MIT is pretty incompatible and definitely not what the project wants. I'm really sorry to make you go through all this work to get stopped on that.

Additionally, I thought this was going to be more in line with changing the theming and content structure of the existing site rather than creating a completely new repo with a different base.

You're still free to go into Jekyll on the existing repo side and modify styles as much as you want to create something inspired by the 3ds site. Please don't do anything that would create a licensing issue.
