chore: remove .factory and temp diff files from tracking

- Add .factory/ to .gitignore (factory tool files)
- Add pr_diff*.txt to .gitignore (temp diff files)
- Remove tracked .factory directory
- Remove pr_diff_full.txt

Clean repository structure for production use.
