Generalize Environment Variable Support and Remove the Custom Conf File

Copying changes from the Linux Agent to this Dockerized agent when the conf file is changes is unsustainable. Also, not all conf properties are configurable through environment variables.

We should add better environment variable support then remove the custom conf file and instead use environment variable overrides.
