Segmentation fault with pybel based PDB format conversion

At least certain PDB file formats result in a segmentation fault:

```entry_point_lie_structures.sh: line 5:     8 Segmentation fault      python -u -m lie_structures```

with an attempt to convert it to mol2 using the default pybel toolkit
