New Simulator class with custom protocol support

We're upgrading the Simulator class to provide a standardized interface to different simulation tools (BNG, SciPy, StochKit etc.). In addition, we'll add support for custom simulation protocols, which allow manually specified changes to concentrations mid-way through a simulation (for dose/response experiments, pre-equilibrations etc.). These will be similar to macros but for simulation.
