Minor bug fixes: make_config and add_wf_filter

Make config will put the filter config in the data directory instead of the directory specified in the environment variable.
add_wf_filter branching logic seems incorrect, has an inaccessible "both" branch that contains "iir2" logic. Seems that the option should be "iir2"
