What debugging is available for computePnSlippageDefault? #5

Hi, When I run iteration 0 for computePnSlippageDefault for markers that I know should give a result (because when I use the default chr21 kernel I am able to get a vcf result), computePnSlippageDefault seems to have gone into an infinite loop with 99% cpu usage. Even when I have only 2 markers and 8 bam files, it has been running, producing no output, for hours. How can I debug this to see what is going wrong? This is patient data so I can't send the data. Is there a debug version or debug flag I can use to see where it is getting stuck and why?
