Progress bar is broken

The progress bar broke with the last update. When running on a single core, it jumps from 0% to 100%. This needs to be fixed.

This issue is fixed when running locally but persists when running in parallel; we will likely need to write custom progress bar code rather than relying on the pbapply package.
