Rule intersect_bedpe can merge files of different lengths

Sometimes the rule vcttobedpe will output a BEDPE with less entries than the VCF. This is because some calls cannot be translated by SURVIVOR for whatever reason. This causes the file merged/merged_intersection.bedpe to be messed up, with downstream issues to all the to_igv_plot files.
