Compatibility of ATHENA with Xenium Data

I am interested in using ATHENA to analyze tumor heterogeneity. I have data generated from the Xenium platform, and I was wondering if ATHENA supports this type of data.

Could you please confirm if ATHENA is compatible with Xenium data? Additionally, if there are any specific requirements or configurations needed to use Xenium data with ATHENA, could you provide some guidance on that?

Hi @ilovegreentea, thanks for your interest in using ATHENA.
In general it is be possible to use ATHENA with any kind of spatial data. However we experienced some limitations with samples that contain ten thousands of cells during the graph building stage.

To be able to use ATHENA with your data you need:

• spatial location of the cells or entities of interest (either as segmentation masks or as centroids)
• phenotypes assigned to those cells or entities
• SpatialOmics instance with your data

We are currently working on replacing the SpatialOmics data structure with a more user friendly version. If you need help converting your data we are happy to help.
